IMHO, if you can download the 100% of the 'free' SOURCE,
you already have 100% of the 'free' 'documentation'? What
more can you 'want' from the author?

Only the source can 'perfectly' describe up-to-the-minute
what-is-happening ... And beware, particularly in C++,
it starts long before main() is called, and thus begins
processing the much loved 'command line' given, if any ...

Oh, 'documentation' can NOT be that dumbed-down-until-
your-boss-can-understand-it wordings we all have to
write sometimes, no matter how 'creative' the
source ... like he can not even run /somepath/prog ?,
which usually yields something, even if you do not
understand the parameters requested ...

It's the cry of those-that-dont-know to those-who-do-know
to reveal their source some more somehow ... haha! :-))

As i see it ... and maybe i don't :-)) My 2c, anyway ...

FG started using Robin's 'original' database, and generated
scenery, and ILS systems, to match the runways
and taxiways. DAFIF contains a 'limited' set of runways,
and ILS systems, with *NO* taxiways ... This makes it
unsuitable for any 'great' world-wide flight simulation
program to adopt as the only source ...

There has already been 'talk' of doing the massive
re-gen necessary to, for instance, take in a 'new'
default.apt, re-generated, perhaps using Robin's data,
now incorporating DAFIF, where available, and
maybe this will be 'soon'... matched with a new
default.ils Curt put up recently ...

But since this would probably change NOTHING in the
default SFO scenery, and i do not have the band width
to download 'lots' of others, freely available, then
i am simply NOT affected...

So, if you detect the current default.apt is +/- 2 feet,
or perhaps as much as 500+ meters, in the case of Orly,
and perhaps more with others, then understand the
magnitude of the question, and answer.

... feel FREE, to download, and fly any scenery
available, and you will find it ALL relatively
consistent. Hence perhaps the funny part of -

Fly VFR and 'see' the scenery ...

When i eventually do get the 'band width' i look
forward to using the auto-download as i fly there
feature, not available in every flight simulation ...

make this one of the 'free-est' flight simulators
available ...

PS: As for loading and graphically displaying, on
top of each other, say FG default.apt, default.ils,
DAFIFT files, and even X-Plane data, i have written
the windows app. This is 'free' for viewing FUN.
Contact me, and i will send a zip of the MS VS DSW
project ... on an AS IS, no 'docs' promise, basis!

But as to allowing some form of 'selection',
and 'modification', of even a single line is a long
way off, and then writing the approprate change
file, and re-gen the scenery, etc - perhaps try FGSD
for this!!!
