I'd still suspect a software problem before a bad IDE bus. Try repairing the
install. Try booting into single-user mode (command-s at boot), and run fsck
(the command is "fsck -y"). Keep running it until it stops making
repairs/changes to the file-system. If that doesn't work, and you're not too
attached to the data on the drive, wipe and reinstall.

If you use X all the time, moving to a B&W is not a bad idea (assuming you
don't care about AGP video support). However, I still suspect a software
issue.
