The pax runner format with . was there because by the time that we had
the artifacts in ops4j repository equinox was not available on maven
central repo.
Actually I do not think that they have an "official" maven repository
(it would be really good if they had that).
Now, if you look at the download page of equinox you will find out
that the artifacts are named with "." as in
        org.eclipse.osgi.util_3.1.200.v20070605.jar.

I cannot say which one is good but I would keep for now the old naming
with a "." as people already have them like that and by changing the
name pax runner will re-download them.

I'm willing to change all of this naming as soon as there is an
official up to date repository of equinox artifacts.
