What about Linux's power-saving software? Is it possible the laptop is running in a conservation type mode that disables the onboard fan?
Just a guess... There is probably something in the enerygy saver mode that doesn't know to turn the fan on when the system temperature gets above a certain point. It might be worth poking around in whatever code controls energy saver... Anyone with a laptop want to volunteer?
