I have seen fans controlled strictly in hardware, but these days, ACPI (Advanced Configuration and Power Interface) allows you to control that sort of thing in software. As far as the BIOS goes, Linux largely disables BIOS code, so if the BIOS has to be active for things to work, that might explain things.
