Just tested the whole thing out. I've no problems to click on a marker
in between a kml shape - even when loading more shapes.

There must be another reason that this is not possible in your
example.

Looks like you have to debug your script step by step. I noticed that
you're using prototype.js. That should be a good candidate to begin
with.
