I do it the other way round, and completely ignore the web notifications
(I suppose you mean the messages behind the bell in the upper right corner).
So there is no duplicate work, but I usually type the issue or PR number
in the URL line of the browser to get there when I want to reply, which
is a bit awkward (but not very different from what I used to do with
mumi...).

I have also used a milestone once and found it useful to sort issues
under a common goal, and I think this has also been the case for some
teams. Although the piling up of unfinished milestones makes them less
visible.
