1. Is there a way to look at the 4e Character Builder on the PC and
figure out from its algorithms which seems to be the 'right' way to go?
Is that a legit source?

No; the published text, as errata-ed, has always been held as definitive over any program output by SJG.

No doubt, that's true; but, in some cases, the program might produce something closer to 'perfection'. I'm thinking that in order to simplify things, sjgames gives us charts and breaks costs/abilities down into manageable chucks/levels. The computer program may just apply an appropriate equation, and then spit out its answer rounded to match the rulebook. (I'm not sure this made sense.)

E.g. A GURPS solar system generation program based on GURPS: SPACE. There is a horrendous chard to determine star mass. My guess is the program will use some equation that weights lower mass stars appropriately as opposed to accessing the chart that's in the book. My guess is the authors thought the buying public would have less problems rolling dice and consulting a chart than rolling dice and solving a logarithmic equation. An equation is closer to 'perfection', which the program is likely using; but in the official rule books we get charts.

Sorry if this is a bit off topic.
