If you're sitting in a cockpit and directing the mecha using a control panel, I don't see how species-compatibility does anything for you. OTOH, if the control system is such that you're effectively wearing or becoming the mecha (either through one of the battlesuit control systems described in GURPS Mecha or by means of a neural interface of some sort), a case could be made that a species-compatible mecha is going to be easier to learn how to operate than a pillbox-on-treads.
