There are some scenarios that make it possible for more freighters to end up as relics rather then being scrapped.

Wars are a good possibility, though that should also lead to plenty of military wrecks. On the other hand self destruct mechanisms might have been common in military ships, but not in civilian ones, so it might be way more civilan ships surviving as wrecks suitable for archeology.

You could also have some cosmic catastrophe (a hyperspace tsunami). That could also serve as explaination, why ships are researched and not planets. The alien civilisation might even still be around somewhere far away, all that can be found for the time being are the victims of the "everybody does a big misjump day".

You could also have large discrepancies between real space and hyper space distances, and the players empire might be at one point relativly close to the researched empire in real space (but still too fat to do any meaningfull contact), while the empires are far away of each other in
hyperspace.

So you could occasionally find a wreck that has drifted through real space. And especially if a war seems to be going on on the other side, the players empire might decide to research who the others are, before deciding on initiating a contact, and for the time being try to keep their presence hidden.
