Bracketed panoramas are becoming more and more common and as far as I understand the discussion among the developers they want to add better support for this in the long run. Determining bracketed shots within a panorama and aligning them only within that bracketed series is an even more important issue in a panorama than in a single bracketed photograph. So I believe development in this direction will bring features that you desire. How much the GUI should be adapted to this special use is worth some discussion of course. I find it a particular strength of hugin that it can be used for different purposes. I believe this attracts not only users but also developers. I believe there was a suggestion some time ago to redesign the GUI in a way that graphically represents the desired workflow. With the possibility to add different steps one after another, possibly by drag and drop.
