I think this is the "normal" case for the type of use that hugin was 
originally designed for.

Bracketed panoramas are becoming more and more common and as far as I 
understand the discussion among the developers they want to add better 
support for this in the long run. Determining bracketed shots within a 
panorama and aligning them only within that bracketed series is an even 
more important issue in a panorama than in a single bracketed 
photograph. So I believe development in this direction will bring 
features that you desire. How much the GUI should be adapted to this 
special use is worth some discussion of course.
I find it a particular strength of hugin that it can be used for 
different purposes. I believe this attracts not only users but also 
developers.

I believe there was a suggestion some time ago to redesign the GUI in a 
way that graphically represents the desired workflow. With the 
possibility to add different steps one after another, possibly by drag 
and drop. This would be really great and it would be possible to 
pre-define different workflows and maybe also to save one's own.
