There is a problem that the hugin GUI isn't optimised for bracketing. Some bracketed stacks need aligning, some could be linked to just share the same orientation (nona already supports this, but it isn't available in the GUI). We have align_image_stack which works well, but it isn't available in the GUI unless you misuse the autopano setting.
