We use virtual domains on Imail 7.15 and to get around the using 'name%domain.com' username format that you are referring to, we put an alias of mail.domain.com in the host alias box. This eliminates having to put that format in the username box in the web messaging interface. The only place that 'name%domain.com' format is required is for the account name in Outlook Express or whichever email software the customer uses. Hope this helps.
