You'll probably get a more detailed reply but from what I remember you need to be running the Quantum faked drivers to get stereo working in J3d. I never got around to trying it myself.
I'm sure it's mentioned on the www.j3d.org site somewhere? To find the drivers look for where RivaTuner comes from, I think I saw them on that site last time I visited.
