I'm not sure what you mean. The setup dialog would of course also resolve dependencies, like plugin manager already does today. And plugin manager also knows whether a plugin present on the update site and its dependencies can be installed on the current Jenkins, so this can be handled similarly (maybe through hiding/removal of the plugin recommendation rather than a red warning note).
