Selecting a model does not select an isosurface. So you need to do:
isosurface deoxyBpgSurf MODEL 1.1 "08solvdeoxybpg.jvxl"
isosurface oxySurf MODEL 1.2 "08solvoxy.jvxl"
model 1.2
isosurface oxySurf off
model 1.1
isosurface deoxyBpgSurf off

I think it's just because you aren't selecting the isosurface by name.
