Входной/выходной файл -- распространенный перевод, можно было не менять [1,2].
Но так красивее смотрится. А "выходной", простите, именно с выходным и ассоциируется :) Склонен даже к переводу "Исходный" и "конечный". Но "конечный файл" как-то тоже не особо хорошо смотрится...
