Why do you expect that the fonts are changed for root here? Did you run 
kcontrol as root?

I can't reproduce any wrong behaviour here. When i start Krusader as root, it 
has the red icon, says "Krusader - ROOT PRIVILEGES" in the window and takes 
the font and icon settings i made in kcontrol as root.

Do you by chance use Ubuntu? As far as i remember there are some unresolved 
issues with the root user.

And by the way, what Krusader version are you using?
