I'm pretty sure you will need to use the Macintosh platform to do this. 
    It may be possible on the PC, but I don't think the software on that 
platform is savvy about QuickTime like Macintosh stuff is.

There is a sound editing shareware software package that comes with 
Director for Macintosh, called Bias Peak.  You may have already used it 
to insert cue points in audio-only files.  You may not have realized 
that it can also insert cue points in the audio track of a QuickTime 
movie.  Just open the QuickTime movie, treat it as you would an audio 
file, and then save it again.  It will still be a Quicktime movie file, 
complete with video, but now with cue points in the audio track.

That's how I do it.
