Yes that is what is going on. Same behavior as Dropbox. When I first started Fantastical, it provided a system dialog box which has a menu. Now I cannot get that.

   So, how does one interact with this kind of app, like Dropbox?

Dropbox is an example.  I have no knowledge of but it sounds like this
may be a similar app. Trying to run the app from the Dock is not then

So if you try to run DropBox as an app you will simply get a dropBox has
no windows message as all the app is doing I think is inserting itself
into the menu extras bar.
