Yes. The LS2 water pump and crank pulley are lower profile. That accounts for the difference and both can be interchanged.
Remember that "crate" engine isn't the same as a "drop in" from a junk yard. You can't compare those prices. Drop-ins have everything you need to run the engine, crate engines don't. Things like wiring harness, PCM, accessories, will quickly add a couple grand to a crate engine.
