I think I'm a little confused; are you asking if your claim will be disqualified because of modifications, or are you worried that the insurance company won't compensate you for the cost of the modifications that were damaged/lost in the accident?

Mine was rear-ended on the freeway 5 or 6 years ago (by a stolen car, so covered by my UIM policy). Adjustor showed up at the body shop, confirmed that it needed a new rear bumper, never heard a peep out of them about the modifications.
