In my experience, the insurance company won't care about the mods but they 
won't compensate you for them either.  That's good and bad.  Since they don't 
care, the mods don't add to the value of the car as it sits, making it easier 
to reach the $$$ threshold to total it.  That's potentially bad.  OTOH, if they 
do total it, they have no grounds to squawk if you choose to remove all your 
mods before it gets towed away, since their presence or absence doesn't change 
the value of the car.

The best scenario is if they'll fix the car.  Perhaps you'll even get a new 
paint job for free.  Here's hoping that's what happens.

I think I'm a little confused; are you asking if your claim will be 
disqualified because of modifications, or are you worried that the insurance 
company won't compensate you for the cost of the modifications that were 
damaged/lost in the accident?

Mine was rear-ended on the freeway 5 or 6 years ago (by a stolen car,
so covered by my UIM policy).  Adjustor showed up at the body shop,
confirmed that it needed a new rear bumper, never heard a peep out of
them about the modifications.
