Hello,
Are you calibrating the pointer tip tool before aquiring the tracker
fiducials? By using the Navigation Tool Calibration plugin.

The fiducials you take on the stl object are not related to the model, they
are an independent set of points. So you are doing OK by doing your three
steps (the problem might be with "matching the points" as you say), it
should work if you have calibrated correctly the tool with which you are
taking the tracker fiducials. It is not about the stl model.
Next week I might perform all these steps to test a navigation, I can give
you a feedback on how to perform the steps to make it work ;)
