This kind of thing can be quite difficult and confusing even for experienced Unix-heads... Is there any reason you can't use MacTeX (http://www.tug.org/mactex/)? I had to install everything from scratch on my Mac recently and went with MacTeX-2008... iirc the install went very smoothly (actually I installed it just to use LyX). Just tested it with Mnemosyne and it seems to render mathematical equations and symbols like \alpha just fine.
