I don't understand why they need to be copied: I put the media file under e.g. ~./mnemosyne/my_media/etc, and then when I make the card I point to *that* *one* file, and that should be the end of it I think.

Here's my try at an idea: Inform the user that if his deck is named foo, with foo.mem, and if he wants to share media when he exports, then he should put it in some agreed place, for example ~/.mnemosyne/media/foo/, and point the cards he makes to those files. Then an export of foo.mem would copy -R all of that, links intact, original files unmoved. As Nisbet mentioned, this makes backup easy too.
