For instance, if you said to me, "John, you seem like a really good guy."  Why
then do I never reply, "Judge not"?  For it is equally judgeing if we deem
somebody good as well as bad.  But the only time the "judgement" objection is
raised, is when the judgement is negative.

Good point. I wonder if the sentiment is more akin to "let he who is without
sin cast the first stone", namely that it is concerned with negative attacks on
others more than with praise.

I've also found it applied pretty hypocritically as well, most people are only
really concerned with "judging" when they are the ones judged. Most have no
problem at all judging others (to be inferior to themselves).

and Quality, the focus of judgement, goes out the window as well.

True. Read in its most elementary meaning, "judging" is simply a determination
of value; often silent. When I choose vanilla over broccoli ice cream, I am
making a "judgment".
