The default mode seems to be joint stereo with the Intel compiler and stereo
with MSVC 5, I encoded the same file with the same options with executables
that I compiled with both MSVC 5 and the Intel Compiler 4.5. I used both the
3.70 branch and the 3.80 alpha branch, both do the same thing.

Exactly, I think that is the point why Mark changed the default behaviour.
The joint stereo mode is a little bit slower than the stereo one.

But, if you ask me, I would vote for the old behaviour.
