I don't know how cPanel does it, but DirectAdmin (a cPanel/whm direct
competitor) patches & builds quite a bit of software ... not sure if
php is vanilla or patched, as there's quite an extensive set of
options in /etc/php5/ and between that and the apache config the
server owner has a lot of control over sites without needing patches..

This ability to play with options in ways that meet their objectives
but break my sites is a big part of why I don't ever want to go back
to shared hosting. Either VDS or dedicated for me so I can go in and
edit /etc/* to my hearts content.

Sounds like they may have optimised for Joomla's requirements. I'm
surprised Drupal's are so different.

Godaddy's shared hosting (circa 2006, I can't speak to what they are
like now) didn't meet my technical requirements on a number of levels.
Unfortunately their pre-sales information did not reveal the relevant
facts. Not that I had much time to comparison shop ... I was about to
go on a month long tour around northern India 2 days later. I didn't
even have time to set-up all sites, just the most important ones.

I've been with FDC Servers for a couple of years. I like their
attitude ... if they say they will do something for you they do. If
they won't do something for you they say so. Zero bullshit. Add 24x7
on-site technical staff for reboots or reimaging servers and (to me
anyway) they are worth the price.

Of course having a VDS/Dedicated imposes responsibilities as well as
giving freedoms ... Hardware is their responsibility, but the software
is yours and if you break your OS so badly it won't boot or you can't
get in they will reimage it for free but charge for other work ...
again they are upfront about what they will and won't do.

Buses are cheaper than taxis. Get in a taxi and it takes you where you
want to go. Get on a bus and it takes you where the schedule says.
With hosting, a lot of people expect a taxi service from a bus company
at a bus price ... and it's largely because the bus company claims to
be offering taxi service.
