How do the last two entries come into the openvasrc? They should be in 
openvas(s)d.conf, i think.

Are all the other options reset, too?

See above, this has to be configured in the scanners config file (and the 
scanner has to be restarted for it takes effect).

A similar question came up recently.

You miss to mention two important facts:
1) ~Which openvasrc are you referring to (where is it located, 
e.g. /home/shehzad/.openvasrc).
2) How do you call OpenVAS-Client, and from where (e.g. cd /home/shehzad/ && 
OpenVAS-Client -q <....> -c <...>)?

My intuituion is that OpenVAS-Client doesnt actually read the openvasrc that 
you try to use and instead creates a new one.
