Dear B Chandra and Felix,
It seems i messed up with the openvasrc file that was created by the
UI client. Once again i created the file and seems its working. I am
trying to find out which switches did i mess up with and will post
accordingly.

One thing i observed is that still Openvas over writes the custom rc
file and writes all the plugin ids BUT set them to no. Secondly, the
sequence in which the preferences are specified in the file also makes
a difference.
