If the OS couldn't find a System folder, all you'd see upon turning on the computer
is a flashing question mark inside a disk icon.  No bells, no whistles, no beeps, no
nuttin else.

Could be a screwed up directory or cross-linked files.  Or he might have
inadvertently removed one of the essential system files from the System folder.  He
might also have a corrupted Finder preference file, or maybe PRAM got corrupted for
some reason.

Well, you certainly have the right tools to check out his problem.  However, if the
disk is making regular clicking sounds, it's probably fried.  And if that's the case,
it'll cost him an arm and a leg to retrieve the data off the disk (assuming, of
course, that a head crash didn't score the surface of the platter and obliterate the
data.  Sorry, but it had to be said).
