There is no reason to run JavaScript in mail unless you correspond with someone who uses fancy animation, sounds etc. in their email. In fact, I would strongly suggest that you turn it off. Netscape 3.04 does indeed download headers to your computer. If you close communicator and delete the .snm file associated with a newsgroup, you'll find that you will have to download all of the headers again. Netscape 4.7x (the latest is 4.79) handles newsgroups the same way. Answers to common Netscape problems can be found at http://www.ufaq.org/ (the PC FAQ's section).
