This is something I recently did to my server and shifting things around internally made a big difference (cleaning all the dust out helped as well). It still makes too much noise for my liking, but that's largely due to its location. I need to get up into the roof to run some phone and network cables so I can relocate the machine.
The big problem about making a quiet PC is that whoever designs the case can't predict where the heat-generating parts will be as any motherboard could be installed. The quietest PCs I've used have been Compaqs and Dells where the case designer has prior knowledge of where the parts go internally, and can design the airflows accordingly.
