This actually shouldn't be a problem. Generally, the blank boards are drilled first,
then either plated or the resist is applied and printed, and then plated. The last step
is to route the board(s) from the panel. The router shouldn't care if it cuts into the
side of a hole, as long as they know this is what you really want.
