i've made bds that way
but a few fabs busted me lately, i told them run them anyway and they came out fine
just covering their butts i guess
but if the router bit is passing right through a hole wouldn't it tend to stumble a little and possibly tear ?
this was the explanation they gave

This actually shouldn't be a problem. Generally, the blank boards are drilled first,
then either plated or the resist is applied and printed, and then plated. The last step
is to route the board(s) from the panel. The router shouldn't care if it cuts into the
side of a hole, as long as they know this is what you really want.
