I don't know the Pi hardware but often circuitry has one master clock and other devices uses this clock and divide it down according to their needs. The frequency of this clock can affect what playing rates are available. I suspect the tweak may have resulted in a non-strandard clock frequency which didn't give an accurate clock for 48kHz streams. Good audio board often have their own crystal & clocking (add costs).
