That was a very useful test. My Squeezebox Classic, receiving a transcoded PCM stream, quietly drifted behind the Radio, receiving a passthrough AAC stream, at the rate of about 1 second in 12 ! I eventually twigged that this must be due to the BBC 48000 sample rate vs the 44100 'assumption' that I think the players must be making. I had forgotten that PCM stream data do not include the sample rate, so without 'out of band' knowledge, the players must make an assumption. Adding an '-ar 44100' to ffmpeg command line fixes matters, but at great cost in processor load. I think the flac stream does not suffer from the same problem, in that it seems the sample rate is embedded in the stream data, and the players recognize it.
