I just went and tested this, nothing better to do I suppose. In RAW mode the D100 will shoot a sequence of three images before crying enough, it'll do 6 large jpegs before stopping. In my case at least, it was not affected by whether I used an IBM microdrive or bog standard CF cards which I didn't (quite) expect...
Geoff Thanks to Patrick and Geoff for your help. I found that my problem was the NEF file itself. I'm not sure why it was corrupted but I have now found that if I shoot about 5 NEF files, perhaps only 2 of them will be on the card when I transfer them to the computer. Since they are larger than jpgs I suppose that they take longer to move to the memory card but nothing says "transfering" or blinks to let me know its not finished. I have taken several in succession and recieved no warning to wait for transfer.
