But you can restrict the change to only those designators that are 
currently selected and prior to the designator layer move select those 
components on the layer you are dealing with.  This sort of two stage 
global operation (using the selection state to restrict operations to a 
subset of the whole) can be very powerful.  So it should be possible to 
move the top layer designators to one temp copper layer and the bottom side 
to another, albeit it takes a little more planning and keystrokes/mouse 
move/clicks.
