Michael,
after you import the netlist into a board which has had the netlist
"cleared", you would use the Netlist Manager Menu "Update Free Primitives
>From Component Pads" function to attach the new netlist nets to the
prerouted connections, polygons, fills or whatever. You will not have to
reroute anything.
Warning though, if you have a connection that shouldn't exist in the
database it can really screw things up on the nets. (i.e. a errant
connection to GND (doesn't connect to GND in the new netlist), could result
in almost everything on the GND net being assigned to another net.)

Sincerely,
Brad Velander.
