Have you read this?
Make sure that you run the command correctly from a dom0 terminal.
qvm-run --pass-io <qube> 'cat /home/user/Downloads/<ubuntu_iso_name>' > 

(I don't understand what you mean by "the Ubuntu file is gone.")
