Could you give us exactly which tags you have set? Assuming you're writing out the FLAC/Vorbis tags, you'll want to have the ALBUM be the same across the disc set. (Is it possible you're writing out ID3 tags instead?)
There are a few different ways to handle it. Usually I set DISC and DISCC. DISC is the disc number in the group. For FLAC I believe it supposed to just be the disc number (1, 2, etc.) but I usually set it like the TPOS tag for MP3: 1/3, 2/3 -- meaning 1 of 3, 2 of 3. DISCC is the total number of discs in the set. I don't know if your filenames or directory structure could be part of the issue. I normally have filenames prefixed with the album name, then the disc number (if multi disc), then the track number, then the track name. Long, but easy to sort and gives all the info. Multi-disc sets are still in different directories, though: "The Wall (CD1)", and "The Wall (CD2)".
