I had the same problem and ended up solving it by embedding the jpg's in
the AAC files. 

I think I used MP3Tag to do the work if I remember correctly. It can do
it with a single operation for your whole library, so it's pretty
simple.

I think it would probably be possible to create a script that uses the
external interface of iTunes to iterate through all tracks and set the
album art, but since I didn't find one at the time I choosed to embed
the album art instead.
