Thanks for the warning Richard - I'll make sure I use mp3tag for tagging then.
After using three applications (mp3tag, fb2k and itunes), several hours of conversion time and a fair bit of manual intervention (copying the folder.jpg from the flac folders across to the mp3 folders and embedding them, then adding these folders to itunes) I now have all the 'A' folders in the ipod (and it does look cool in cover flow!). I know what I would like for Christmas now - one application to manage the whole flac + album art >> mp3 + album art >> ipod process automatically rather than using three seperate overlapping applications...
