I've done both AC3 and DTS and haven't had problems.  In fact, I've
done some of my own 5.1 surround project mixes and encoded to AC3. 
Slim plays them fine.

Can you confirm the Dolby settings of your receiver verifying it's not
doing a stereo downmix?  Is there any way you could send one of us an
AC3 file to check?  I could give you FTP access to get it to me.

As far as the difference between Dolby and DTS, that kind of depends on
the source.  DTS is capable of 96kHz/24-bit playback while Dolby can
only do 48kHz/24-bit. I actually prefer to work with Dolby, only
because I know it better.  It's data rate is a little less than DTS,
too, if you've got limits on your network.
