Looks like I'm almost too late to reply!  I converted your file here and
gave it a whirl, and had no problems with it.  (As a FLAC that is; as a
WAV it didn't work, but I suspect that's down to my NAS.)  But you can
probably guess that given your later replies.

The reason is that the conversion must create frames of a certain
length (equivalent to the size of 2-channel WAV, IIRC) but has lossily
compressed data to fill each frame with which is much smaller -- so it
pads each frame with lots of empty data.  That empty data compresses
well, so converting to FLAC makes it small again.  (The non-empty data
doesn't compress well, so we end up with a FLAC about the same size as
the original file.)
