Even if you get FLAC files into iTunes you've still got to get them playing on an iPod, interfaced to whatever car system you choose.
As has been mentioned a couple of times, Rockbox-ed iPods don't necessarily work with external control interfaces and docks properly as they've had to reverse-engineer the protocols are their priority is clearly to use the player in standalone mode before supporting any more esoteric modes of operation. You'd certainly have to try this with whatever car system you are looking at, or it could very easily throws out the whole solution you've engineered in advance. If you're prepared to consider MP3 for the car and don't want to physically store two libraries (despite the flac2mp3 solution being self-maintaining) there is a shadow filesystem that can be mounted that creates a virtual directory of MP3s based on your FLAC library and only does the conversion when the file is accessed.
