If you're thinking of running Rockbox on an iPod to allow you to play FLAC files then be aware that a lot of external interfaces (i.e. docks, car controllers and suchlike) won't work with it as it's obviously reverse-engineered rather than licensed from Apple with the proper interface specifications.
It's really designed for use with the player in standalone mode, so I'd strongly suggest that you try a Rockbox-ed iPod on whatever car system you're looking at first, as it could be a complete non-starter.
