The only open source PDF structure viewer that I am aware of is PoDoFo
Browser - but it's just a browser of the Cos structure. It won't do
any validation, etc. for you. For that, you will need to look at
commercial solutions.

What do you mean by "obscured"?
The difference between the two images is that the 3rd party is writing
out a DeviceGray image and the iText one is using an RGB image. Both
are valid features of PDF since version 1.0.
